In our poster, we introduce a semi-automated workflow requiring low sample input to robustly identify immunopeptides from cultured cells and tissue samples and apply it to a cohort of colorectal cancer samples for immunopeptide profiling and neoantigen identification.
This poster is the product of a collaboration with Indivumed Therapeutics.

The poster highlighted our Immunopeptidome Profiling solution for cell and tissue immunopeptidomics. Our pipeline generates high-quality identifications from minimal starting material. It can be deployed to help shed light on immunopeptidomics heterogeneity through large-scale profiling of patients, as exemplified in the case of MSI-H colorectal cancer. Overview: Since the genome remains invariant throughout the lifespan, it is essential to understand the effects of aging on the proteome, as proteins play an integral role in all cellular functions and mediate the effects of epigenetic alterations. At the SfN Annual Meeting we presented a study in collaboration with Johns Hopkins University School of Medicine on proteomic profiling of biomarker candidates for Alzheimer’s Disease in plasma and CSF with our TrueDiscovery™ platform.

The poster discusses how plasma samples were measured using Biognosys’ TrueDiscovery workflow. Due to the particular protein abundance distribution in human plasma substantial improvements in proteome depth could be achieved allowing to profile more than 4000 proteins using a single shot mass spectrometry workflow.

Trapped ion mobility spectrometry (TIMS) extends conventional LC-MS/MS proteomic workflows with an additional ion mobility dimension. Next to the benefits of signal separation, the implementation of TIMS in Bruker timsTOF instruments has demonstrated that collisional cross section (CCS) values of peptides are highly reproducible and can be used as orthogonal coordinates to retention time and ion m/z values for targeted data extraction in data-independent acquisition (DIA) workflows, or as additional metric for rescoring in spectrum-centric database searches.
